Not so much the puzzles, but the fact that I was able to get as far in Zork: Nemesis as I did with out any hints or walk-through -- I didn't have internet access then and it took a little while to get as far into the game as I did before a friend arrived with a hint sheet.

Almost all Reah puzzles. They were so mathematic and hard. But after a week you could still finish them if you thought really deep.
Especially the puzzle in the backyard of the women in the first town. The one with the bricks with symbols on it. Just great.
And when you finished the final puzzle and saw the letter combination  :


Great game, got not the attention it deserved.
When you read this I've wasted 3.16 seconds of your life

One puzzle that comes to mind is putting together the improbablilty device in the Hitchhiker's Guide to the Galaxy (Text advenutre from Infocom), but one of the best is the secret lab in 'The Secret of Master Lu'.

The puzzle that gave me the most relief to solve was mapping 'A maze of twisty passages all alike.'  
from the original adventure game 'Collosal Cave' for those who don't recognise the reference)

Zak McCracken, the opening of a closed door with the help of a tape recorder. It was the pre-internet era and I had been stuck for 4 months. I still can't believe I finished that one.
